It is easier to flash the syste.img like a img file with the bin flash_image included in all my cwm rom zip file or in fun cwm recovery in /sbin/. It is made by fun, so thanks to him.
Usage:
flash_image mtdname file.img
Example:
flash_image system system.img

What is the right thing?
What do you want? Flash a system? This is the easy way.
Want the permissions of the files in system.img? Mount system and:
ls -Rla /system>system.txt

I never try to det permissions for filed manually, so I suggest you try to use the bin flash_image. In cwm updater-script the command will be:
package_extract_file("system.img", "/tmp/system.img");
run_program("/sbin/flash_image", "system", "tmp/system.img");
The same with the other img files, like you must know there is no way to change parameter from cwm, at least I don't know it.

Yes, but I think is easier mount system.img, modify in it all you want, add busybox, the links, init.d, etc... Then unmount it, check it, and choose any way, cwm, rk flash, etc.. to flash it.
I think wifi dont work for a permission issue or missing symlink, but is so difficult to find, and more from a mobile phone.
