I ran across a thread (http://www.freaktab.com/showthread.p...en-not-working) that had the same problem but it was on a Pipo M9, not Pro, and he installed RileyRom 2.3 and it fixed it. I was on some KitKat firmware from another forum but found on here how to downgrade back to JB. Installed RileyRom 2.1, RileyRom 2.5.2, RileyRom 3.4 (back to KitKat) and had the same problem all the way across.
I thought there would be some screen calibration app somewhere but haven't found anything so far to fix this.

I'm finding that I'm not the only one having this problem when replacing the digitizer. It appears that they are selling this same touch screen model for the M9 Max, M9 Pro, and regular M9. Don't know what else to try.
