When you installed that Flasher... i.e. AMLogics: USB BURNER TOOL, did you also note to install the WorldCup Driver? It should have came up as an UAC Alert about installing an unsigned Driver. If your unsure about this. Then I'd recommend trying to reinstall the Flasher again. Noting that you should allow that Driver to install itself along with it.
Now to your 2%...
As you may have already guessed its a Driver Problem. And assuming that the WorldCup Driver has been installed on your PC. Its still gonna take some time to find it ~ca. 90-ish Seconds in fact.
So first off connect the OTG (Micro USB Cable), between the PC, and your MXIII, then connect the Power, and insert a Plastic Q-Tip thingy up inside the AV Port. Till you hit the Reset Switch. Insert the Power Lead, and continuing to press that Reset Switch. Press the Power On Button. AND CONTINUE HOLDING THE RESET SWITCH! Till your Windows makes a "Ting" (a.k.a. I found the World Cup Diver(s)). Which again will take you roughly 90-ish Seconds to find.
Having those Drivers loaded up should then allow you to fully flash your MXIII again. Without said Drivers you'd be lucky to hit ~3, or 4% before it fell on its face. I know this much, 'cause I just about bricked my MXIII (1G/8G), before I even did anything to it. Of course it took me the rest of the Day, and well into the next morning to figure that out. While trying to short Pins out on some Chip, that only worked on the first MX.. Or was it the MXII?? (I forget which now..) Needless to say its a waste of time.
Make sure you have the WorldCup Driver installed and loaded before you try flashing though the USB BURNER TOOL, and you should be ok.

It's not a driver related problem, like I said I'm using the USB burning tool. And have drivers loaded the box is recognized. I have flashed many other boxes including the same box with the same setup same boxes. MXIII 1G/8G, MXIII 2G/8G, Even the MXQ's.
The problem im having is that with this one box that has been returned to me, it just stops after 2% goes red and then repeats until I stop the process. I do get the windows chime when I release the toothpick. And the box is reconised with the burning tool. It just will not flash. I have tried changing the settings to force erase, etc. every possible format.
Is their something else I can do with this MXIII to bring it back to life. short some pins or something?
