And it seems to have broken my launcher. Now, the sticks boots to a black screen with only the pointer visible but it can accept links from "chrome to phone" and it installs apps from the play store remotely.
Is there any way to get to the filesystem to overwrite the file without wiping the stick?

Yes there is a Way to do so.
If adb is enable you can Transfer it with adb to your stick.
