Since a while you need to set manually a flag to get "sytem-install" mode on Android M at all.
Like on all other Android M devices too .. we should use the "system-less" mode for SuperSU too.
You may "manipulate" the system.img and use the "old" system-install way.
But do we want this ?

Maybe for the next time .. but at some point we should go for system-less.
For system-less mode we need a modified ramdisk .. SuperSu.zip installer will fail to modify the ramdisk on rockhip.

Here we you have the first ramdisk .. BOX version ..
Update.ZIP_Marshmallow_BOOT.IMG_64Bit_Systemless-SuperSU_v160609.zip
Update.ZIP_Marshmallow_BOOT.IMG_32Bit_Systemless-SuperSU_v160609.zip
Installation via TWRP.
1. boot.img
2. SuperSU.zip (v2.72+) .. ignore the warning from supersu - your ramdisk (boot.img) is already patched !
3. Reboot
4. You are rooted ..
