When you extract the system partition then in the resulting folder structure you will see a system\media
In there you will find the boot animation.zip that you can replace
Generally, to get at the boot logo you have to extract the resource image, so you select Single tools, Next Tools and then pick the resource image from the extracted firmware and unpack it.
In the \resource\resource.img.dump folder you will see the logo.bmp file, which you can then edit/replace but as scooter says, make sure that it has the same size and attributes.
It may not prevent booting if incorrect but can do, so look at the image properties so that you know that your edited version will have the same.
Then repack the resource image, which (as the prompt will tell you) will be created in the tools root directory, so you will have to move and replace it with the one in the unpacked folder.
Then repack the system image and finally repack the firmware image (making sure that you select the correct platform from the drop down list) and you will then have a new firmware with the file name firmware_new.img for you to rename and flash as appropriate.
Note that you may come across firmwares where the boot logo is essentially hidden elsewhere in a bid to prevent others from replacing it and no easy to use tool out there will enable you to get at it.
